Is there a way to take something like help desk and put it on the main bar rather than in the other drop down menu?

Yes, you can customize which items show up under which headings on the menu. Go into System Admin > Manage Modules, then click the pencil to edit the module and change the Category. In System Admin > Display Settings you can choose the names of the categories and the order they appear in.
